Mhatre was left out of Mumbai's Under-23 XI for the Odisha fixture that began Friday at the Sachin Tendulkar Gymkhana in Kandivali.
He had not featured in any U-23 games this season because his schedule was taken up by India U-19 duties and senior Mumbai appearances.
A source said both the Mumbai Cricket Association and Mhatre wanted him selected but the two-match threshold made him ineligible.
India U-19 teammate Abhigyan Kundu was included after meeting the requirement by playing two earlier U-23 matches this season.
The ruling also costs Mhatre match time before his expected return with Chennai Super Kings in the 2026 IPL.
